I have had that quite a few times.
I opened a new Project and used the Gedcom file in this new project and it got sorted
The only difference betwen what you did is that I have never used TMG
I have no idea what went wrong in my cse but it appears I have got back to norma;

I have used merge.
One problem I have found is that the merge does not include children. If one side had a chikd and the other didn't an you merge the two that child is not listed after the erge and I have to locate it to add it to the parents

If you put Mary// you won't know who it it is linked to especially if there are more than one Mary. Putting her hosbands surname in brackets will help here.

Not all witnesses are on my tree only those related.
If a maiden name appears all you ned to do is look up the name on your index and you will then find the married name.
Personally I am not bothered about the witness name and one only has to look at the certificate to find the married name

If I don't know the surname I simply write //(anybody) for the female.
For the male if it is the father of a child I just put //anybody

In preference section under saving options I have set mine to automatic save every 5 mins. There is a choice on how often you want to save things

Just bear in mind not all BMD details reached the GRO. So it is best to search the local history centre. I use FH as my default file and all family details are posted on there. I never put any details directly on FTM From time to time I copy the GEDCOM part to FTM so that I can get links to Ancestry. I will have to remember to do this next time I use it. Itis rare for anybody to know who the best man is and I never understood why that was a default.

When I save a census I put it in the form of RG11-2345_Fo-67_Page-89 Name year of birth
2345 being the piece number.
