There is no problem renaming a media sub folder just don't rename any media on the fly.
This will break all those links but, iirc, Tools > External Files or something to that affect will lead you to the Fix Broken Links option which will restablish the links.

I do tend to sort / rank by reliability, e.g. all primary sources first, then all secondary, with each of those groups sorted internally by source-date, on the basis that the date ordering suggests something about reliability. You can drag thousands of media items to the Media List in one action, however you will still need to link them up.
