As a more permanent solution, use Tools> Preferences> Workspaces and in the first column set Re-use of Open Windows Permitted to No for the Query window and any other windows you choose. (Only the Focus Window and the Records window cannot have multiple instances)

Ah, that makes sense. Yours is the one dated 4 May. I wondered why the one I found referred to her as Frampton née Billyeald, without explaining why she had ever been known as Waddington! I thought it ought to say Waddington née Billyeald, which of course yours does.

Did you export the records for those 'additional children' from Gedcom A to Gedcom C? If you only exported their parents but no details in the parents' own individual records have changed that explains the null merge.
